There should be shims between the gears that drive the axles and the housing. There is one on each side. There will be four shims in all two conical and two flat. Have you looked in the Willys shop manual at the breakdown photo's. The parts book also has a good layout of the parts. if the housing or gears are worn or grooved where the shims go parts will have to be replaced.

I have no worries taking everything apart and bolting it back together - even with new replacement parts where needed. My concern is with trying to determine the tolerances and how many shims to use in each location. If I knew for sure I could just use the same shims in the same locations the rebuild should be reasonably straightforward. Can I assume that? I'm thinking I probably shouldn't. Is there a reliable reference on how and what to check?

One of my Willys shop manuals said that the clearance on the spider gears should be no more than .006". I assume that is for both the conical and drive gears. I don't know if different thickness shims are available anymore. The only place I found the spider gear shims is Kaiser Willys Jeep Parts. I don't know if there ever were various thickness shims for those locations.

I do know places that I can get shims of all sizes and thicknesses and you can find them by searching for shims.

From the clearances you show in your spider housing I suspect you will need more than shims.
