BODY and trim / Body Kit

I got my CJ3B body kit for my 1954 Willys from Kaiser Willys. I've been trying to put it on the frame but it doesn't really line up correctly. They said to use 1/4" rubber for the mounts but it won't come down that far because it hits the transmission if the body is lined up side to side. It does look like it needs to come down so the fender holes line up better. Has anyone used this body kit for your CJ3B and did you have to do a lot of modifacations to get everything to fit? If you did what were they? Any help would be much appreciated.

I'm restoring a 1954 CJ3B. I'm to the point where I'm putting things back together on the engine. The vacuum line runs from the intake just below the carb, runs around the front of the engine and into one side of the T fitting. The center of the T goes into the valve spring chamber and the other side of the T goes into mid air, wasn't hooked to anything. Thats the way it was when I got it. The wipers are electric. The fuel pump is run by the cam shaft and has only has in and out ports for the fuel. My question is where does this go or can I just plug that side? Any help would be much appreciated. Thank You.
