Those are so you can add footman loops. If you had an original style 1/2 canvas top the straps for the back panel would fasten there.

Two outer holes for the footman loop screws, center hole for a drain.

Indented so the loops wouldn't be sticking up and get in the way.

Hard to see in the picture...I circled them but they are still well camouflaged in the rust!

On the other hand your jeep looks really nice...More Pictures?
