Not owning a welder, Dad and I would "PACK" steel wool into the hole and then fill the hole in with solder and then grind the filled hole flush.    This worked very well.

Since I have a pacemaker/defib I'll have to use a torch.  I used to bend brazing rod like a snail shell the size of the hole used duck tape to hold in place then spot brazed it on top and bottom then filled it up, using the smallest amount of rod as possible then ground and sanded down smooth once cooled. I did this when in High School on my 59 chevy 1/2 ton stepside, it had several holes from old after market heavy duty bumpers. As soon as I buy another oxy/acc setup I will do it again.  My 2A has some non factory original bolt holes.  The good news is now with my PM/DF I can jumpstart my own Willys when needed.

I would go with welding the holes up.  You will end up with a better repair that isn't that much harder to do.  Remember, don't weld or grind for too long in one spot.  You don't want to build up too much heat that will warp the metal around it.  This is especially critical on a large, flat body piece like the hood.  Take plenty of breaks and let the metal cool down.

On the 1/2" and larger holes, I got some flat head carriage bolts.  I used a bench grinder to shrink the head of the bolt down to the hole size.  The threaded end of the bolt gave me something to hold onto while grinding to size and welding into the hole.  Once the bolt head was welded in, I used a cut off wheel and grinder to cut the threaded part off and smooth the patch.  

Works great.

I've been filling holes in my body all day today.  I have a little flux core welder that is just a bit too powerful.  I have it turned down all the way and still burn through my sheet metal.  Never thought there would be a day I wished for a less powerful welder? Oh well, today was the day.  I found a few tricks that are allowing me to build up the weld as I fill the holes.  I'm going to have to grind down a bunch as a result but it should turn out OK.  Now if I could just find that PO and ask him why he thought it was a good idea to weld in galvanized steel with brass brazing rod to patch the floor...  ;D

Just the smart mouth in me talking here, but you could ue the bolt holes as pre drilled accessory mounting locations.  That way when you figure out what goes there, the hole is already drilled....not a good idea huh. ;D

Flux core or MIG?  You can do it with flux but a MIG set up is easier (to me).
1/2" is pushing it, Ive been lazy and filled up to 1/2". �That and anything bigger, you should make a plug disc and weld it in. �For smaller stuff, get a peice of copper and use that as a backing. �A piece of flatten copper pipe works good. �Then I grind with a wheel just before the surface then switch to a flapper disc to smooth the weld. �I dont know if you can be that good at that point to get away without body filler but I always use a little bit.

Tim, I do have a 110 wire feed welder. But when filling a 1/2" hole with it do I use something as a backing or just start at the edge and try to fill it from there?

If you want to minimize the amount of work and aren't a purist (sounds like not a problem) the hardware stores sell those black plastic hole plugs.  They have the "ribbed" ends which when you push them through the hole the grab it and are secured.  They come in all sizes and are usually in those flat boxes back with all of the misc. fasteners.  You can cut off the plastic on the back side of the hole and they don't really look too bad - just a flat raised bump, and you could paint the color of the jeep.  Not saying this is the best solution, but it is a quick, inexpensive one.
